engine swap

Hi, once the weather improves I am going to start on an engine swap, 2.0 16v 9a for 2.0 16v 9a. Is there anything I should or shouldn't do in the process? Before I took the car off the road in june it got drenched in a torrential downpour and sounds like it's running on three cylinders, though has dried out all summer, no change, any ideas as I'd like to sort this before the swap? Thanks for any advice.

Remove the plug leads one at a time, if the engine stallsor runs even rougher then replace it and remove the next.

One of the leads wont make a difference when removed, that is your start point as this is the cylinder with problems, then check if there is a spark, if there is a spark then check for fuel, if you have fuel then check the compression,

 

one of these will be missing.
