anyone know what these connections are back of fuse box vr6?

If everything appears to be working then don't worry as already said above there are many 'optional connectors'. -

Bolts need to be torqued to 25 Nm (18 ft lb) but I didn't have a torque wrench so took a guess. Those bolts into the head can be a little fiddly to get to and you will need to loosen the bolt that holds the dipstick tube in place to be able to remove the manifold. Yeah fairly easy job. -
When you say unhooked do you mean there is nothing plugged into the fusebox or is it unhooked from it's mounting brackets? Having played with the wiring on my VR a lot recently there are numerous plugs and sockets that aren't used, probably for optional extras. I would say that if your car runs ok and everything works then leave it be. The Bentley manual wiring diagrams do take some understanding first time but once you've got the grip of them they are pretty good.
